Like someone said, this should probably be a house rule. I would say especially since the game designer didn't really explain that situation.
I would tend to agree with Ratburntro44 and would change this if the game was still in beta, however right now we should be looking for alternative solutions such as allowing the users to change the behaviour of this card while creating a table. Judging by how "user friendly" table creations on BGA are - I'd put this in low priority queue.
Rerolling does not change the initial ship's value and using the card should have repeated the roll (with the same base number) and not to perform another reconfigure action (with an unaccepted base value).
