I setup a tournament with a 12 hour playing window, from 7am-7pm in my time zone. This got shifted to 1am-1pm in mine and everyone else's time zones. In other words everyone in the tournament was playing with a different 12 hour window so when two people are playing at the same time one has time ticking but the other does not.

all 3 games in this tournament experienced the same issue where only my time ran and none of the opponents did, we were all playing during the posted window for the tournament.

Also the time posted for the tournament was shifted by 6 hours from what I set it at. I'm guessing something is screwed up with using a time zone adjustment to the 12 hour window when it shouldn't be. This would've caused a 6 hour shift from my scheduled time versus the Berlin time I see if I log out. Then for whatever reason each person's time is only ticking during a different 12 hour window...while this 12 hours should be the same for everyone, not shifted by time zone...if it is shifted by time zone then games designed to be fast could still take forever.
I create tournament at 10:00-22:00 but then upon saving it converts the time to 04:00-16:00.

Your bug has probably been fixed already, or was linked to a temporary failure of BGA service.
In any case, when filling a bug report, make sure to have an explicit title linked to the incident (ex: with error message), so other players can recognize it and vote for it.
