Yes, you can see throughout the game that all cards captured are scored. The score does not match the number of unused cards.

For MultiPlayer games, it's mentioned as follow :
"Players take turns clockwise, using the same rules of solo play. If a player can't beat a card on his turn, he must discard an army card before passing the turn to the next player. If he owns no army card, he simply passes the turn. When there are no cards left in the deck and quest zones, compare the number of cards in each player's army: the highest score wins."
My understanding is that only UNUSED card should be taken into account for final score (as for SOLO games). Please confirm.

Looking forward to receiving developer's feedback to clarify this point.
You're right, I found the "revised instructions" link and indeed they say (as of today) : "compare the sum of army and discarded cards of each player".
Neverthless, IMHO this does not make too much sense in a competitive multiplayer game : if you score points even for used cards, a player is "pushed" to use as much cards as possible to beat the cards to be conquered as there is no disadvantage for using the cards.
In this way almost all 2-players games will end with a tie 21-21.
In the video presentation of the game on the Kickstarter, the final count is very clear. We do not count the discarded cards of the army.
