In the original game rules of the new expansion to Bunny Kingdom it's written that only the Rainbow tokens can connect bunnies from the Great cloud to the New world. It seems that in the BGA adaptation of the game the sky towers can do that as well, which shouldn't happen according to the rules of the game.

I'm not familiar with any rule in the IN THE SKY manual which prohibits Sky Towers from connecting the Great Cloud and the New World. There's no placement rule which forbids Sky Towers being placed in the Great Cloud. The rules say "you can place your Buildings on either the Great Cloud board or the New World board - subject to meeting the Building Requirements" and there are no Building Requirements against Sky Towers being placed in the Great Cloud.
The only specific mention of Sky Towers in the IN THE SKY rules is in reference to the Rainbow tokens: "Each pair of tokens connects two of your Territories to difference Fiefs, as if they were adjacent (in the same way as the Sky Towers in the base game)". So here the Sky Towers are used as a quick way of explaining how the Rainbow tokens work but (in case there is a misunderstanding) the "in the base game" is not implying a new limitation on the Sky Towers. If that were the intent, not only with the limitation have been made explicitly but the wording would have referred to "on the New World board" and not "in the base game".
The Rainbows rules section DOES specify at one point that "it can only be placed on the New World board" but that is referring to the second Rainbow token (the Rainbow MUST connect the fixed Great Cloud territory with a territory on the New World board) and is not referring to Sky Towers at all (if it was, then the following rule about being able to move it during each Construction phase would also apply to Sky Towers, which I'm sure you'd agree, it doesn't!)
If you believe that I have missed something then I'd be very keen to hear the specific rule that you're referring to, but I believe this is most likely a rule misunderstanding. Sky Towers are important to the expansion as the design of In The Sky is all about the importance of connecting all of the rich Fiefs in the Great Cloud to the New World. If Sky Towers were prevented from doing that, it would heavily limit the usefulness of the additional board!

"The intent was that you should be able to use sky towers on the sky board, as if it were the main board."
I do acknowledge that this quote doesn't explicitly refer to joining Territories from both boards, but he is answering a question that explicitly DOES raise that question and his response expresses no issue with it.

I also prefer not allowing placing the towers across the maps because the current rules can make the rainbow tokens useless, since they provide less mobility.
Thanks for the suggestion, but you'd need to make a very strong case for spending development time on implementing a house rule that - at face value - appears to break the game. The Great Cloud is heavily gimped if you can't connect it to the New World board. I'm not sure what the advantage is for removing from the game 3/5 of the opportunities to make that connection.
Particularly in 3+ player games it would lock all but 2 players out from the points to be made from combining the high wealth opportunity that the Great Cloud offers with the high City Towers opportunity that can only be achieved on the New World.
