In an elimination tournament, which players get eliminated in these situations is effectively random.

In a swiss system, the overall scores become meaningless when many games don't finish and thus the same points get awarded to each player who didn't run out of time.

My suggestion is that tournament organizers be able to choose these settings:
(1) When a player runs out of time in a 3+ player game, in a turn-based tournament, kick that player out of the tournament and restart the game with the other players.
This punishes only the player who ran out of time, and it prevents that player from continuing to mess up the tournament by running out of time on his next game(s). In a 2-player game, it doesn't matter because it's clear that the other player should win.
(2) In tournament games, get rid of negative time and the option for other players to skip the player or not. Instead, when a player's clock hits zero, the game ends and he loses automatically.
This gets rid of strategic kicking of the player out of time, and also avoids people getting annoyed that someone chose to skip them. If it happens automatically, they can only blame themselves.
If it's a multiplayer elimination tournament, if a player runs out of time all the other players should advance to the next round, even if that means too many people advance compared to how the tournament was configured. (I.e., if the tournament is set up for "6 play 3 advance", then all 5 should advance if one player runs out of time.)
Tournaments can be held up by out-of-time players that weren't properly ended, because tournaments won't advance to the next round until all games are finished. To properly end a game with a timeout player, all players need to quit the game or just play it to the end. If they don't it says as an unfinished game until the scheduled end of the round. Tournament games should automatically end once someone is kicked for running out of time.
