It seems to be done because the hand ordered it as "9 of clubs and then 9 of spades" and it plays the combo directly without reordering. In this case, the 9 of spades is shown as the top-level card that isnt' covered up|
It's a bit misleading, even if the game handles this correctly and counts it as a Double 9 of clubs -
